Changing old MS Format

I have a multisite network which I built at the 3.3 level, and I understand significant changes have been made with MS after 3.5 specifically with static file reads. Is there any way I can convert my site to support these features and not have it run in Backwards Compatibility mode, or what are my options? Regards.
