The EU VAT Assistant only applies a VAT exemption when one enters a valid EU VAT number at checkout. If the VAT is not removed after entering a VAT number, or the field doesn’t appear at all at checkout, you can refer to the following threads:

This thread is a bit old, and it refers to the Checkout Field Editor, but the answer still applies today, to any plugin that might alter the checkout fields.
