Clone th base site in multisite

I am working with a user who has a main site and over 20 sub sites. We want to do some testing / changing of just a clone of the main site. Can NS cloner clone the main site only? Does it need to go to a different server. The main site is a domain name and sub sites are sub domains, not subdirectories?

UPDATE: when finished I want the cloned site to behave as normal main site (ID #1) and not as a subsite of the original main site.

What should we look out for? Is this possible.
