Combine External Javascript

I’ve got 2 wordpress sites, one with WooCommerce the other without, both on the same server. When running Google Page Speed tests, the one with WooCommerce consistently reports slow server response, whilst the other doesn’t. Having tested with Pingdom, the top issue to fix on the e-commerce site is to combine external javascript, WooCommerce dominates the list of scripts to combine.
Reading statements like “combine external javascript” is much easier than executing them in a way that I can be confident won’t break the site. Other than by performing a back-up and experimenting, is there any recommended way of combining WooCommerce Javascript?
