It’s in wp-comments.php for me… I don’t use popups

How do I change it so that it won’t be in pop-ups anymore?

On the pop-up thing? You probably have a line like <?php comments_popup_script(); // off by default ?> in your index.php (quite at the beginning), put // in front of the comments_popup_script(); thus making that line as <?php //comments_popup_script(); // off by default ?>
