Confused about canonical and other blog sites

I’ve become a bit confused about canonical URLs regarding on-site vs other sites/blogs. I’m currently using WP SEO on a site where some of blog articles are duplicates of the primary site. I have filled in the URL of the article on the primary site into the canonical field of the secondary site article in WP SEO advanced tab.
I also write articles for another blog where they use the All in One SEO, and had been instructed to do similar when an article I’m posting there is a duplicate from my own site. But, recently they had switched to WP SEO, but went back to All in One, as they said the canonical functionality was different (and wasn’t doing what they needed).
So, now I’m going… hmm, maybe it’s not doing what I think it is in WP SEO on my own sites. I’d better check into this! And, interestingly, I’ve been struggling to get decent search positioning for my site lately, and am wondering if I’m being penalized due to duplicate content because I don’t have the canonical stuff setup correctly.
Can anyone help or point me in the right direction? As I read more about WP SEO’s canonical functionality, it seems more focused on internal duplication than external. I just want to be sure it does what I hope it’s doing for me. Thanks.
