Correct W3TC Set-up for subdirectory install?

Hi,
What is the correct procedure for setting up W3TC on a site which has multiple sites in different sub-directories, i.e. which .htaccess file should be edited.
I have wordpress running in a sub-directory /html/wordpress_live following the instructions on ‘Moving a Root install to its own directory’found at: https://codex.www.ads-software.com/Giving_WordPress_Its_Own_Directory
When I activate w3TC it wants to edit the top-level file at /html/.htaccess Is that correct only I also have another site /html/wordpress_stage. Would they then share the same W3TC settings even though they each have a W3TC plugin install.
