    I would like to give my plugins custom files which are not present or empty at first load. They will be enqueued as usual if any. But they shouldn’t be deleted or overwritten by the automatic updating process. How to avoid deleting or overwriting resp.

    The way I’ve seen this done is to use a second directory alongside the plugin directory inside plugins. An example of this is WP-cufon, where it uses a fonts folder for storing the font files which remain if the actual plugin is updated.
