Custom Header Being Overriden

I have created a custom header in the template section. I styled it the way I wanted (with specific colors and what not). I then selected it to be displayed across the entire site. It appears on every page, but it is using different colors. When I adjust my page settings (switching between Default, Elementor Full Width, and Elementor Canvas) I noticed a few things:
Default & Elementor Full Width: No difference between the two, and my custom colors are removed and replaced with other colors (different from the Elementor Default colors also)
Elementor Canvas: Header doesn’t appear (as per usual), so I saved the header as a template and imported it in the top section. It worked correctly, until I used the regenerate CSS tool in elementor. Then it overrode my colors and implemented the other colors I did not select. The header template was unchanged.
What is overriding my customization? It is also happening on my custom category archive page. Not only overriding all of my colors, but fonts and image sizes as well. I also Installed the wordpress 2019 theme to have similar results. Is the issue elementor itself or some type of CSS setting?
