Custom Hierarchy Still Not Working

The custom hierarchy that was claimed to be fixed according to the changelog is still non-functional in the newer version of WordPress. For reference, the feature that is broken is: Having a custom post type have a parent of a different post type. We updated one of our older sites which uses this feature, and all the pages 404’d. We cleared the plugin cache and refreshed the permalinks, still nothing.
