Custom MySQL Query and use have_posts() to display

How do I create a custom query and still use the have_posts to display this?

I need to rewrite the *entire* query. I’ll be drawing on posts that are tagged in a custom table.

I feel like this is pretty simple…but I’m not finding much about how to rewrite the entire query, just how to append certain attributes.
