Custom template disappeared

Hi there.
Great plugin! I upgraded and my custom template disappeared. I realized that I put in the plug-ins template folder, and not the uploads folder.
No problem, I had a back up and this time I put it in the right place. The problem is that when I put in the uploads folder, it doesn’t seem to connect to my assets folder. So my background and CSS are not correct.
It only works when I put it back in the original folder, which means it’ll get wiped out again next time I upgrade.
What can I do?
