custom templates lost in update

Custom templates should be put in your theme folder and not the plugin folder.

Is there a standard place to put files like these in a theme or is customization required so the files are found by the app?

I have tried putting the custom template files directly in the theme root folder and duplicating your app folder structure in the theme app folder but, in either case, they are not found by the app.
