I don’t know about the latest version/s of the WPEC but in earler versions the content displayed in the thank you page (I assume you mean transaction results page?) was built from several places.
I think the best way to customise the transactions results page is by using the WP Shop Styling plugin.
The plugin is free except for the generation of custom invoices and transaction results, so you’d need to pay for that.
The free part which allows me to customise the WPEC emails (a very weak area of the WPEC plugin) and have paid for the PDF invoice extension.
I haven’t bought the transaction results extension but if it works as well as the PDF invoicing it would be worth the $15.
