customized 404 page for a one site of a multisite?

I have a multi-site, both using the same theme ‘magomra’, and I’ve customised the ‘404.php’ as shown in codex.www.ads-software.com/Creating_an_Error_404_Page but I only want the 404 error page to relate just to one site, not both. How then can I do this please?
