Customs vars tracking only a part of the overall traffic of a blog

I realize that figures in google analytics for customs vars only track a part of the overall traffic.
i’ve got 1600 visits showing metrics on average each month for the cusoms vars (category, post type, year, author)out of 5000 visits .
Advances settings are set to : “ignore no one”

Any tips to figure it out that problem ?
