Deleting captured 404 URLs

HELP! I have almost 1000 captured 404s URLs
Most of these are relics from my previous website and I have already redirected the ones that I think are important.
I am a little confused as to where these have all come from as most of these URLs are tiny files that weren’t pages on my previous site, but a part of a part of a page (using tables). A whole load of CGI bin URLs too. Could it be in my sitemap? (though I only generated a sitemap once the new site was in action and therefore the old site obsolete)
Also NextGen seems to have generated a whole new batch of them too, but again using names that aren’t part of my new site (or old).
I would like to just get rid of them all permanently if that were possible. Clean the slate.
If I mark them for deletion does that actually get rid of the offending URLs from my sitemap, the ether? Or does it just delete them from the plugin?HELP!
Any advice would be very gratefully received.
