Do Custom Keywords override other links?

Having just installed SEO Smart Links, I am setting up my custom keywords.
If I have a specific phrase in a post that was manually linked to an external link, will the custom keywords override the link that I placed if the phrase contains keywords that are in the custom keywords list?
