Does Duplicator copy files that were added manually, not through Dashboard fxns?

    Does Duplicator copy files that were added manually, not through Dashboard fxns? For example, sometimes favicons or other files are uploaded manually to main directory (or other directories) in a WordPress site instead of through the WordPress Dashboard upload functions. Will such files that were not added via the Dashboard be included in the package when Duplicator copies a site?
