Duplicate domain in file url after malware removal

Hello,
We recently had a bout of malware. After cleaning it using GoDaddy’s cleanup request, my folders within wp-content/uploads are gone. I’m not too worried about that because I have the backups and can re-upload them. The issue is that when I look at the files in the existing media library, the file url says “the-local.com/the-local.com/wp-content…” with two domains in the url and the permalinks say “the-local.com/wp-content…” with just one which is the normal default.
I’m not sure how this got added/changed but that directory does exist now after the clean. I am wondering how this happened and how to fix it. I also noticed that if I upload media it places it in that duplicate directory instead of the default, even though the media settings in the dashboard say the standard default directory. Anyone have any ideas on this? I haven’t seen it before.
