Duplicate Folders listed by plugin

Since resolving the issue where MLP fails to load the tree of folders (as per the pinned topic), every time I go into MLP one of the upload folders is duplicated. The folder that is duplicated is the only folder that was created after resolving the failure to upload issue.

If I delete the duplicated folder it reappears the next time I go into MLP.
How do I permanently delete the duplicated file
