You need to “save” the incoming data as an array to have it save properly:

$post = array(
	// Other args here
	'meta_input' => array(
		'edd_price' => $_POST['edd_price'],
		'edd_download_files' => array(
			array(
				'name' => $_POST['namee'],
				'file' => $_POST['filee']
			)
		)
	)
);
