Filters: categories confused with attributes

Our client has informed us about an issue with filters on his website using WooCommerce.
Basically, when you select a particular value under a filter, which is an attribute in the back-end, it redirects to 404 error page instead of showing filtered results. We looked into the issue and we find the cause of all this snafu.
For some reason category has also become an attribute. In other words, the category in question “London Transport” exists under Products > Categories and Products > Attributes – we compared ID and also amended it’s name to see if it changes in both places; it did.
We strongly believe this is down to user’s error when importing in large amount of data using Product CSV Import Suite plugin and using incorrect syntax.
Anyway, we were thinking of a fix for it and the only solution we could see is to create a new attribute, so it becomes a unique entity and then transfer all products from the broken attribute to this new one. The question is how do we do it? We can’t do it manually as we dealing with 5000 products here and it would take forever. We simply want to bulk select all 5k products and assign to a new attribute. We don’t mind writing a script that will do it, but could you point us into the right direction i.e. what in database and where must be replaced? Or maybe is there a plugin for it already?
