flat rate "cost" option overrides use of classes

When using classes in the Flat Rate shipping catagory, this method will not work without a “cost per order” amount, but when you use an amount, it overrides any classes you want on that method.
The documentation offers no explanation and I can’t find a fix on the web. Is this issue fixed in the new update?
