googe sitemaps plugin – not in root folder

Hi, im haveing some trouble with this wondering if its more familiar to anyone out there,,
trying to create sitemap in a subfolder in my site.
the reason is my site is run by a CMS which has created its own sitemap & i have WP installed in a folder called ‘Blog’ within the root.so when trying to build my sitemap i am repeatably getting the errors stating that my permissions are wrong & i need to change them(i have been using dreamweaver to change the permissions of my necessary files/folders/root to 777).
within the options i have stated that i want a Custom location, & have created a sitemap.xml & sitemap.xml.gz & have placed them in my custom location.
i didnt think the CMS generated sitemap would affect my blogs sitemap but now im not so sure,
has anyone actually tried this before?,,
