How to deal with contents that are outside of WordPress

Hi,
I’m just getting started with WordPress and have it setup already. Outside of my wordpress installation, I have a few pages. These are contents that might be dependent/served with custom javascript files.
What’s the best way to include those so that they appear part of the whole wordpress based site? I’m thinking that I can use wordpress functions on those pages, but just need some guidance on where to get started. Or is there another option you’d recommend?
If I use wordpress functions to wrap those custom pages, only issue I can think of is they’ll be permanently tied to whatever theme I use. Meaning, if I ever want to change the theme, I’ll have to update all those pages again. However, I could be wrong.
Please advise.
