    If i modify sample /cooked/includes/class.cooked-shortcodes.php how can i not lose the changes i was made on the next plugin update?

    If you modify the plugin, it will always be overwritten during an update. A better solution would be to use available hooks and filters to create your customizations (using a custom plugin).
