How to stop the plugin from updating themes?

Woke up last night and found out that my customized version of Twenty Twelve theme has been updated through the plugin and destroyed the whole customizations, even though I changed the theme details within it’s official CSS file.
How to stop it from updating themes and stuck to plugin alone?
Great plugin, by the way; saved me TONS of time.
