.htaccess being rewritten (with errors) by WordPress

Just about every night, WP rewrites my htaccess file. This causes my site to crash with a 500 server error. WP is also overwriting other parts of my htaccess file.
I know it’s rewriting because of custom permalinks and I don’t want to change that and go back to the default type of links used for posts, etc.
I’ve tried doing what’s described in this article to stop WP from rewriting parts of my htaccess file:

I’ve also deactivated any plugins that look like they might do any rewriting of links, etc or any other stuff that might involve htaccess, but I might have missed something to be honest.
Any ideas on what’s going on or how to fix this?
