.htaccess doesn't contain mods by iThemes Sec.

I use iThemes Security on all of my sites, with almost the same settings. I found that after one of the latest plugin updates, some plugin settings were not kept. I had to re-save them and they worked properly.
But I have one site, which also worked properly with quite tight iThemes Sec settings, but after the plugin update I found I lost a lot of its settings. I set it again up, saved them, but I found it still doesn’t work. I logged out and in, but still nothing. Then I checked my .htaccess and found that there’s no iThemes Sec modification in it!
Any suggestions?
