Hi Jason,

MarkDown is converted to HTML to save the post content and, when editing its converted back to MarkDown. I suspect is being lost in the latter stage. You could try wrapping the frame in a div since the MarkDown parser should ignore that.

But if you can think of a better way round this, feel free to make a pull request https://github.com/stephenharris/WP-MarkDown.
