Both ways use the same underlying mechanism. But there are ways plugins or themes can influence the final destination. That’s apparently happening here. Try uploading after deactivating all plugins and switching to a default twenty* theme. The file should end up in the right folder now. Narrow down the cause by restoring your theme and plugins, one at a time, testing upload destination after each.
