Installation: Best Practices

I run multiple installations of wordpress on hosting packages. These often include the primary domain which is the root of the hosting account plus a beta installation for testing out new plugins, etc.
I would like to hear any thoughts on the best practice, for installing. Ideally I would like to not have a beta installation become a subfolder of the main installation as this means if I use a plugin such as backup buddy it gives to installations within the one setup.
So my ideal setup would be my root folder for the domain I’m hosting would contain two folders.
My current setup isRoot Domain being hosted with all website files(www.mywebstie.com)
>.This then has a sub folder called beta, which is a clone for testing of the main website. This can be accessed at https://www.mywebsite.com/betaI would like to be able to setup like this.
