Internal links have stopped working

    Try resetting your custom permalinks back to the default setting and renaming your WordPress .htaccess file. If that works, then try reading Using_Permalinks before setting a custom permalink structure again. Documentation: https://codex.www.ads-software.com/Using_Permalinks

    I cleared the cache, reset the custom permalinks to default and renamed my .htaccess to .htaccess.old

    Unfortunately the problem is still exactly the same.

    If you have any other suggestions I would be happy to try them. I really don’t know what to do…

    Try re-saving your permalink structure at Admin panel>>>Settings>>>Permalinks. WordPress either creates/amends the .htaccess file for you or provides you with the correct block of code to manually add to your .htaccess file.

    Note: if you are on a windows (IIS) host, or some other host besides linux, they don’t use .htaccess files

    yes, I’ve just done that but the problem stays the same

    This is the permalink custom structure I am using..

    If clearing your Permalinks does not alleviate the issue, this could be attributed to anything from a web server configuration to a bad WordPress install…

    You may want to contact your hosting provider and discuss the isue with them.

    I’m using WordPress version 3.4.1 and I’m not sure exactly when the permalink problem occurred, it is possible that it happened when I upgraded to the latest version.

    Do you think there is any point in re-installing wordpress 3.4.1, or even going back to an earlier version?

    I can’t think of anything that has happened to cause the problem

    Have you tried:

    -deactivating ALL plugins temporarily to narrow down the problem. If the problem goes away, re-activate them individually (one-by-one) to find the problematic plugin(s).

    -switching to the unedited default theme (Twenty Eleven) for a moment by renaming your current theme’s folder in wp-content/themes. The idea is to force WordPress to fall back to the default theme to rule out any theme-specific issue.

    -If the above troubleshooting steps do not resolve the issue, try manually re-upload all files and folders EXCEPT the wp-config.php file and the /wp-content/ directory from a fresh download of WordPress. This should replace your core files without changing your content and settings in wp-config.php file and the /wp-content/ directory.

    Make sure you backup your database, in case

    If this was a core issue. I’d expect all internal links to fail. Since it’s only reported as being about 1/3rd of the links, it sounds more like an intermittent plugin issue or perhaps some issue with the server and the url rewrites.

    What happens if you switch to using the default permalink structure?
