Can you advise where the arrays need to be placed. Can you also advise which keys correlate to the meta data in my invoice?

As per the data you shared, these would be the keys:

quantity
ppec-add-to-cart
product_id
variation_id
nonce

Please use them in the array instead of _bundle_group_mode, _bundle_cart_key etc.

What is the directory location of the file that needs edited?

The file will be present in wp-content/themes/{themedirectory}/
