Issues with ManageWP and BWPS

I use ManageWP to manage a growing fleet of WP sites. Recently I installed BWPS on all of my WP sites to improve security. However, I’m finding that for all of it’s pluses, there’s a glaring minus as well—I can’t seem to reliably use ManageWP for bulk backups, theme updates, plugin updates, etc. Occasionally it works, but most of the time it does not. I end up having to check each site manually, which kind of defeats the purpose.

Any suggestions or advice for getting ManageWP to play nicely with BWPS?
