Layered Nav, disabling a filter, broke since update?

Using wordpress 4.5.3 and Woocommerce 2.6.4.
We use a dynamic sidebar in the shop theme that contains several filtering widgets. We mainly use the Layered Nav widget provided by Woocommerce. After the update, this stopped working properly. Ill try to elaborate:
Our products have a category and several term groups; theme, material and color.
For example, in the material group there are the options Acryllic, Cotton and Wool.If i select cotton, the page refreshes, it shows only products that have Cotton as a Material term, and Cotton is checked.
Now for the problem: If i click Cotton again (to disable it), it loads Acryllic,Cotton instead. So it adds the item above it instead of removing it. Once page reloads and shows both Acryllic and Cotton being selected, if i click either of them, they disable properly again. Until i want to disable the last one, and it start adding the previous item in the list again.
This seems to be the case for all our terms, and it always occurs when trying to remove the last filter.
Ive tried disabling all other widgets, plugins and reverting back to twentysixteen theme, none of them help which makes me think this is a bug within Woocommerce.
On a related note: All product category pages ceased to work after the update (note, the update was performed automatically, a feature we promptly disabled), giving 404 errors. Upon re-saving the permalink settings, this was fixxed. So luckily nothing serious, other than the fact the website had been serving 404 pages to clients for a few days …. This all seems very sloppy.
