Losing footer JavaScripts and end tags when enabled

When I enable the plugin on my site, it seems to remove all of the JavaScripts that WordPress loads at the bottom of the page. Also, the closing tags like </body></html> are no longer there. The site I tried this on doesn’t display correctly with the plugin enabled. I turn off the plugin, and the site is back to normal.
