Malware on Site

Hi, I had received notice from my hosting company (Host Gator) that my site had malware on it… I have went in to the public_html files and removed all the files of the virus… but I need to know where else I need to look, and what are the best places to get free scans… My site has been blacklisted from many search engines… Can you also tell me maybe what I can do about that? Thanks… ??
