Manually manage upgrades instead of using godaddy one click install

When I first started my site, I installed wordpress 3.5 using goaddy’s one click install. I then used their one click install to upgrade to 3.6 and 3.6.1. I noticed I do not have an option to upgrade to 3.7 using their one click installer.
After a little research I discovered the following message in my godaddy control panel: Server Error: A general server error has occurred. The date on the message is the date I upgraded to 3.6.1. It seems this may have been caused by some changes I’ve made to my htacess file.
I would like to move away from relying on godaddy one click install and do manual upgrades. Can I simply just click the upgrade button from my wp dashboard? Or should I uninstall parts or all of my current wordpress install and start over from scratch?
Of course I know to deactivate plugins and activate the default theme prior to upgrading etc…
Also, I have a cronjob that does daily full site backups.
