is there any difference between the Messenger functionality in this plugin and The Official Facebook Chat Plugin?

Based on the description and images from https://www.ads-software.com/plugins/facebook-messenger-customer-chat/ and https://docs.woocommerce.com/document/facebook-for-woocommerce/#use-facebook-messenger the Messenger is the same.

And is there any way to disable the messenger chat to be automatically open when a user enters the website?

There is no option for that. Howevevr, you can post your idea for here for future consideration.
