Minified JS is placed way too low!

When manual is turned on, Minified JS is being placed below inline JS, breaking some important site functions. Is this normal?
I need minified JS to be placed before the /body but I assumed the wp_footer function would be used for placement… it seems like it places it right above the closing </body> not allowing anything to be placed lower than the minified JS.
