Missing files after install using Duplicator

Hello, I’m using Duplicator 1.36 (free version) to migrate a WordPress 5.1 site from localhost to a live server. I’m using PHP 7.2.12 while the live server runs on PHP 5.6.40. With FileZilla I’m uploading the installer.php and the .zip to the remote site. I’m using PHP ZipArchive for the extraction as the Shell Exec Unzip fails.
The extraction and the connection with the DB goes with no problems till the end. Then after the final step when I have to go to the wp-admin.php page to complete the installation I get the “Not Found The requested URL /wp-admin.php was not found on this server.” message.
After checking with FileZilla I can see that there are files like wp-admin.php, wp-config.php, wp-cron.php, and httaccess that are missing from the directory of the remote site. I can neither upload individually upload those files using FileZilla.
Please note that I have limited access to the server, I’m using a VPN to upload the site as this is a university’s server and access is not granted to third parties.
Any ideas of what might go wrong?
