Moving woocommerce instal to new hosting package.

Hi all. Apologies if this isn’t the place for asking, but I don’t really know where to start with this. I basically have wordpress multisite set up, with my main domain being primodigitalmedia.com and a number of multisite instances with other that I have created for clients. I then have parked domains for each one of those sites, set up using a domain mapping plugin for wordpress.
This has all been well and good until recently I created a woocommerce web store for a customer and have been doing a lot more SEO on that particular site. There are a number of problems now arising with the way I have set up the sites, for example when googling a lot of the pages and especially images only show the subdomain url (primodigitalmedia.com/leedshydroponics) instead of the main https://www.leedshydroponics.com address. It also is causing me problems with getting an SSL as I am not sure whether to buy it for the domain https://www.leedshydroponics.com or for my main site or the subdomain etc.
Also another problem is that I am trying to create some adwords but I don’t think it likes the fact that it is a parked domain. What would be my best option for separating the two instances and is it possible to migrate just one multisite instance to a new hosting package and use the existing domain (www.leedshydroponics.com) as the main URL, then just buy ssl for that whole site? Then keep my other sites the same on my old package?
For info I currently have a hostgator baby package with one instal of wp. Is it possible to create another primary domain on one hosting package? It says I can create 3 sites on my package and my whole multisite instal only classes as 1 site at the min.
Any help or point in the right direction would be much appreciated as I am so confused as to how to go about this.
