Moving WP Blog from a Windows server to a Linux server

I have hosted my WP blog with Go Daddy for about a year, using a Thesis theme. About a week ago I needed to update the permissions on my custom folder and my layout.css file inside Thesis. It wasn’t working so Go Daddy said I needed to move my blog from a Windows server to a Linux server. They did that and now everything on my site is broken with the exception of the front page. Go Daddy support told me just to reinstall WordPress and start all over, but I want to make sure there is no other fix. To complicate things, I am going to be moving this blog to a different domain anyway, but would like to keep the posts, plug ins, and layout. Any thoughts?
