Multi-Site Configuration Reset

This is more of a bug report. I had an issue like the one reported in topic:

I was trying to disable plugin on a secondary site on my multi site configuration. It took a while to find the file which was in the multi-site uploads folder. The application did not remove this file for the sub site created on multi-site. I had to manually deleted it.
