    Hi all,
    I have a website I put up a couple of weeks ago with information on the Evercade handheld retro console (https://evercade.info).
    I installed Yoast and I have put the site in Google Search, but it is not being indexed – if I look at the coverage for the site is says:
    2 Valid and 44 Excluded

    The 2 valid pages are:
    https://evercade.info/index.php/links/
    https://evercade.info/

    I also changed my permalink NOT to have the “index.php” in the middle of the URLs (the setup script in cPanel had is default to custom) so even the link “https://evercade.info/index.php/links/” is incorrect.

    If I click on the “44 Excluded” it says “Discovered – currently not indexed”
    And if I click through on one of the links there, for example “https://evercade.info/index.php/atari-lynx-collection-2/” (there’s that index.php in the middle of the URL again) I get this info:

    I can “Inspect” that “User-declared canonical”, https://evercade.info/atari-lynx-collection-2/, and I get:
    Indexed, not submitted in sitemap

    It is, however, in one of the sitemaps: https://evercade.info/page-sitemap.xml

    It still seems to be mixed up with that “index.php” in the middle of stuff…

    I hope all that makes sense – can anyone offer some help or advice please ?

    We checked the example pages and the sitemaps that you mentioned. However, we didn’t find /index.php/ in the canonical URLs or in the sitemaps, so Yoast SEO is working as expected.

    The information you’ve sent us from Google Search Console is what we’d expect to see whenever a site changes the permalink structure and the old URLs have been indexed by Google. The message that Google is using the “user-defined canonical” means that it recognizes the correct URL without the index.php, so this is not a problem.

    To solve the “?ndexed, not submitted in sitemap” issue, we suggest the following actions:

    1. Clear all your cache from any plugins, server, CDN like Cloudflare or browser. If you are not sure how to clear cache from theme/plugin please speak to those authors. If you want to clear the cache from the server, please speak to your host provider. To clear the cache from a browser use this guide: https://kb.yoast.com/kb/how-to-clear-my-browsers-cache/.

    2. Delete your sitemaps in Google. Doing so will not hurt the SEO of the site. This guide explains more: https://support.google.com/webmasters/answer/183669?hl=en.

    3. Re-submit the sitemap. Be sure to submit only sitemap_index.xml and nothing else. This guide explains more: https://kb.yoast.com/kb/submit-sitemap-search-engines/.

    4. Monitor the results to see if the issue resolves.

    The data and URLs that Google displays will eventually update as it recrawls your site and finds the permanent redirects and the updated sitemaps. Please note that you still may need to update any internal links that contain index.php to avoid seeing these errors in the future.
