I have 2 stores one for UK and one for EU so my question is a separate wp for each or this multisite works for two different stores with different domains etc
First, why do you have two different sites at all? This can’t be for languages, as there’s no one EU language. Meanwhile, things like taxes, payment gateways, shipping options, etc can be configured and dynamically set based on the buyer’s billing and/or shipping address. Also, there are plugins to configure various other localization features.
Of course, you must have your “killer” reason for going this route ??
But if you’re totally new to WordPress, and you’re talking about just two sites, then I wouldn’t recommend you go the multisite route. That’s because multisite has a higher burden of administration, plus you’ll discover many plugins either don’t work with multisite at all, or require special intervention or even expensive upgrades.
And since the e-commerce functionality of your site is from the WooCommerce plugin and not WordPress itself, I’ll recommend you pose your question in the plugin’s dedicated support forum to see what the WooCommerce developers and experienced users might say:

NB: If you’re going to re-post your question in the WooCommerce forum, I’ll recommend you state your real reason for setting up two different sites to see if there might be a way to accomplish your business goal with a single site, which will drastically simplify things for you.
I’m really getting stressed for days now shopify issues have destroyed our sales and its my income to feed my large young family ??
Whether on WordPress or Shopify, always remember there are experts who eat and breathe these “issues” daily. When your income is on the line, it might make more cents to hire an expert to fix such issues for you quickly to stop the bleeding.
