Not working when only assigned to Custom Post

I’m using SCP for a custom post type Story.
It works fine when SCP is selected for Posts and Stories, however I want to have Posts in reverse chronological order for the Blog.
When I deselect SCP for Posts, Stories don’t order according to SCP.Any help/suggestions is welcome.
