Numbers all messed up

Since the bug when the Plugin failed to issue sequential numbers, I have two problems.
Firstly, the one order placed whilst the buggy version was live STILL has the wrong order number.
BUT, we also sell via a POS Plugin. Those orders always used to follow in the same sequence. Now, they are following a sequence of their own!
I really need to get this fixed ASAP. Please help!!!
